It's not a warning of any sort more than it is Naomi attempting to rock herself into some semblance of comfort, but her motivations probably aren't terribly clear, to be fair. When the Altaria appears, Naomi snaps her head around in alarm for a moment at the sight of Yet Another Pokemon in this menagerie appearing around her... but at the beginning of the song, she relaxes somewhat.
Putting her to sleep in an attempt to capture her probably would have been a terrible idea, but now that violence has been largely averted, she can accept this. It is more noise, and she is never very fond of noise - but at the very least, it is drowning out all the rest of it. Nozomi's mental exhaustion, Eri's continued distrust, Maya's anxiety, Banzu's apathy...
Well, actually, that last one wasn't so bad, noise-wise.
Regardless, she's sick of all of it, so she allows herself to focus on that song and its mentally calming properties.

After a few moments, Naomi isn't asleep, exactly, but she does lean back with her eyes closed and her hair cascading down her shoulders. This is probably as docile as she's going to get.
